I had the same problem years ago, and Freedom Scientific sent me this reply.
It did solve the paragraph problem, and I hope that it will work for you.

Try using a different stradegy with the instructions below:
While in the OpenBook(tm) scanning and reading software
1. Pull up the settings menu "alt+g"
2. Arrow down to work flow settings and hit enter
3. Tab over to work flow modify... button and hit enter
4. Perform the control+tab command to get to the process page
5. You should be positioned on: recognition, use default recognition. If
this item is checked here, press the spacebar to uncheck this item
6. Tab to: recognition stradegy
7. Use your arrow keys to select: most accurate and hit enter
8. Tab to okay and hit enter

Dear All,
I really need help. I have scanned for a long time, but I'm having
serious scanning problems. I use the latest version of openbook.
Recently I sent a large book for proofing and learned that the
paragraphs were not appearing as paragraphs. I have contacted
Freedcomscientific and they don't seem to know the problem. I was told
to set the open book on
'exact view'. I did this, but when I tried to edit the scan, I could
not open the edit. I have been calling and the staff is trying to find
the problem. No one seems to know what's wrong. If anyone can help,
this would be very much appreciated. Thank you.
