Depending on what you are monitoring and how, yes it can affect performance. Example: If you are monitoring physical disk I/O every 2 seconds, that can cause a small hit. If you plan out what you what to monitor, and do so say every 15 or 30 seconds, you should be alright. Also the more counters the bigger the hit.
